I'll elaborate on the points:

The linear arrangement of amino acids composes the Primary structure of a protein. The Secondary structure, is a regularly repeating formation such as Alpha helix or Beta sheet. The tertiary structure is how the protein folds into a 3-D shape based on interactions of it's chemical arrangements. Its final shape is largely associated with how the protein will interact with the cell, effectively defining it's proper function.

The control group of number (4) allows you to see how drug treated mice compare with untreated mice, while eliminating confounding variables such as the injection procedure itself. The same procedure of injection of 1mL is followed, even though its just water. Imagine if both mice groups were cured of cancer? You might suspect the act of injecting anything would cure cancer-- unlikely, but it's a conclusion you might not have considered had it not been for the control!

1) Protein function is mostly a reflection of primary, secondary, or tertiary structure. Answer 2, 3, & 4 all have to do with dietary intake of amino acids, sugar, or environment which can all effect WHICH proteins are being made by the organism, but I think number 1 is correct.

2) number 4- is the study design because it uses identical groups for both, and has a control group (water) to measure the effect that your drug is having on the population in general.

1. The "type and order of amino acids" dictates the structure of the protein. Because structure defines function, it is this property that defines the function of a protein.
